Your vet is right -- there is nothing to worry about as long as the poop is healthy looking: firm and not watery, and not really awful smelling. On the other hand, I'd say you are changing the litter too often. You don't need to change it every time the cat poops -- just get a scoop and scoop the poop. Depending on how much litter you put in at a time, you should only have to change the litter every 3-5 days. In fact, changing the litter so often might be encouraging all that pooping: many cats, especially males, use poop to mark turf. It could be that your cat feels s/he has to poop in the litter after you clean it to mark it as his/hers.
