There's bound to be a paper train somewhere. As a start, keep your bank statements if paid by direct transfer, and keep them anyway if you pay anything into or out of your bank on a regular basis, which is likely. Keep all other records (direct debits, mortgage or rent payment information, loan repayments, shopping bills, credit card payments, etc) for the last payment period. I've encountered similar cases while working for the Inland Revenue and either what you boss has told you about 'proof' is a direct lie (and some sort of supporting evidence for your case exists) or your employer will soon be committing some sort of fraud in the yearly company tax return. The former is far more likely. In the UK, I'd want to see National Insurance records for the last worked period, and the company tax return, but I don't know where you live so this may not be something you can do. That said, it's a lot of work for what may be a very small amount of money, unless you inform the authorities (as can be done in the UK) and hope they may get involved, which I have to say is unlikely. If you have supporting evidence as above, 'unlikly becomes 'perhaps'. Personally, unless the sum is vital, I'd chalk it up to a bad experience and do everything I can in future to avoid a similar event.
