I really don't know much about citrus trees, but if the shoot is coming from below the soil level, it might be a different kind of tree altogether. Most fruit trees common today are grafts. If the limb is from above the soil line, but below the graft, it could be a shoot from the root-stalk. If it is one of those wo cases, I would prune it off.

Yes, citrus trees are grafted; the grower selects a rootstock suitable for his growing conditions then selects the varieties of fruit he wants to grow. A sucker that grows from the rootstock produces fruit that is very sour and commonly called a horse lemon. If you are curious to see what happens, let it grow, otherwise cut it off to not waste any of the plant's energy.
