There are about 3 basic answers I've found on this subject. One is that the animal is stressed, it has a blocked tearduct, or it's really crying. I had a cat that cried when I first got him. I was given him by a rooming house that closed down. He had been rescued by the residents as a kitten, from a drainpipe. I believed then as I do now, he was grieving.

Is it a female cat, female cats are very sensitive near their butt on their back, i have not seen this but it is possible, mostly they will just arch their ass up into the air if you pet them, she could be more sensitive. if its male i have no idea, i would ask a vet.

Probably an eye irritation. No known animals cry for sadness. They do however water when irritated.
