I've had a similar problem with Firefox. Eventually, I just gave up and created an html document with all my bookmarks. (There should be a setting somewhere in Firefox for this.) And then started from scratch. As an alternative though, you can import your bookmarks into an online bookmarking service. As an example, sign up for Delicious (http://delicious.com/). Click on Settings (upper right corner). Under the Bookmarks header, select Import/Upload Bookmarks. This will create a copy of all your bookmarks online. Then do a clean wipe of all your bookmarks in Firefox. Start over again but keep only the really important stuff. I've found that even after a backup I rarely revisit most links. Your bookmarking tendencies may be different from mine but my bookmarks manager usually winds up just being a glorified browser history. It's a lot easier to just keep it simple. I suggest keeping the important stuff in your Firefox bookmarks and then using an online bookmarking service to manage the rest of your links.
