When you are making the roux, (butter and flour) Heat butter over medium high heat. Add flour all at once whisking vigorously. When mixture thins and starts to bubble, reduce heat to low and cut back on the whisking. Cook until you smell a toasty aroma then cook 2 minutes more, stirring occasionally.

When cooking Mac & Cheese you should be preparing the ingredients in a separate pan.

You should add the oil or butter, then the flour and cook it(if you use onions, Ham chunks etc. you can add them with the flour). When you smell the aroma of 'popcorn or peanut butter'(it varies with smellers)it is cooked enough to remove the flour taste. At this time you can add your milk or cream and thicken. Then add this mix to the casserole dish which is filled with the macaroni.

Without seeing the recipe that you are using, it's hard to say. I don't use flour in my recipe. You might try rinsing your noodles after they're cooked and don't over cook them.

You are either using to much flour or you aren't cooking the flour long enough.

Without knowing your recipe or method, that's difficult to address.

You're either not cooking something long enough or using too much flour or both.

Comment with your recipe for more help. ☺
