It's not the ideal situation, but since she wasn't in a cage or hutch which would have been better, you are going to have to trust her that she knows what she is doing. Wild rabbits usually don't fill their holes completely with dirt but maybe she is just trying to protect them. Check the way the hole looks and see if she has visited them in the night time each morning, and as long as she has, then you should be fine. If you don't see any activity like her digging them up at least once an evening, then you can dig them out and hand feed them. Be aware that a doe only feeds her kits 1-2 times each early morning and that is all.
