      They were naked yes, but the nakedness spoken of here is the "naked" feeling one has after they have committed a crime and been caught. Their crime was the sin of not doing as the Lord God commanded thus opening their eyes to the horribleness of the future world.

God gave Adam and Eve permission to eat all fruit in the Garden of Eden which bore seeds suggesting that the forbidden fruit did not bear seeds so in this day and age it wouldn't even be classified as a fruit.
