Several males can sire puppies in a litter. and it shouldn't effect the other puppies. Knowing which dog sires which puppy can be tricky depending on the mixed breed sire.

Yes it can be both breeds. Different Pups can have different dads just like cats. Your boxer probably will have had the most success. Thats not a gaurantee though.

You will get pups from both dads! If they are going to be papered dogs it is best you DNA test the 'proper boxer' dad and all puppies to make sure you paper the right dogs! And then at least the owner of the pup knows that they are getting a purebred or a mongrel!

If your Boxer Dog was a proven breeder, it's very likely that his took. However the Mixed Breed may have as well...unfortunate, but you aren't really going to know until they come out. One of my prior dogs was out of a mostly lab bitch, she looked like a too tall lab. She got caught by two males. One a pure bred GSD one a Golden Retriever. Out of nine puppies, two looked like perfect little GSD's, two looked like Goldens (one with classic long hair, one had shorter hair like the mother) the rest were BLACK pups, assorted hair lengths. Mine ended up looking like a too big for AKC Flat-coat Retriever. Some of the pups from this accidental litter changed quite a bit when they matured. So you really are in a bummer of a fix. If you are serious about your breeding program, and not simply a Back Yard Breeder...I'd almost say scrap this litter and try again...either adopt them out for little or no money...or abort if not too late. (if you can bring yourself to do it..sad but...I'm glad I'm not in your spot!) And of course, by NOW you have puppies...hope all turned out for the best.
