Hey Jodie - you want my honest opinion? I'd see neither. Both are just touristy setups with nothing particularly unique about them at all. They are walking distance to each other, yeah - Fisherman's Wharf I think is pier 41/42 from memory. I'd go to Fisherman's Wharf, hire a pushbike from Blazing Saddles (about $30) and ride the length of the piers to Pier One. Pier One is a more speccy building full of eateries and specialist market style shopping. From there I'd ride to 155 Columbus Ave (San Francisco Brewing Company), wander in and have a pint of Emporer Norton. From there ride up Grant Ave (Chinatown) all the way to Lombard St. and a big lookout. From there it is downhill back to Fisherman's Wharf. You'll see WAY better San Francisco-y stuff than you'll get at the Wharf. All you can get there is crap souveniers and junk food...

Either will do the job. But try to visit both, or at least a little of both. Walk the streets, take your time a bit. I guess it depends on if you really want to shop or find someplace to eat, or gather the atmosphere of the city.
