No offense but if you're having to ask this question you really shouldnt be building a computer yourself.
Windows as an OS is traditionally installed from hard media such as CD. For convenience some manufacturers such as Dell put install and system image recovery files on a separate area of the hard drive. That installation is done at the factory. The system seller or builder is licensed by Microsoft to re-sell the OS with a system.
So, fundamentally the OS and the hardware arrive very separately, but it has so long been a practice to bundle a Windows license (and install media) with a system that some people are not aware how the two reach the consumer market.
the O/S, or windows/unix is stored on the HD, or hard drive. So no, windows is not stored on the chip, but rather the disk.
