He was commended (originally) for creative thinking. I imagine his instructors were sick of the steady stream of earnest tin-soldiers, afraid to be anything but by-the-book, and they saw good qualities behind Kirk's willingness to go so boldly where no one had gone before.

Disciplined...yes. Expelled? Absolutely not. He showed initiative in finding a solution to the so-called "no-win scenario".
