An allergy is an immune system response, generally involving release of histamines. Lactose intolerance doesn't have to do with the immune system, but rather the lack of lactase in the digestive system, which is the enzyme necessary to break down the lactose milk sugar into glucose that can be digested. Consequently it passes further into the digestive system, "ferments" with the bacteria and makes gas.

As a medical scientist putting it in easy to understand terms - food allergies are direct antibody reactions (Immunoglobulins - often IgE) to a substance and food intolerance is an inability to break down food that is normally metabolized properly (often due to a missing enzyme)! :)
