These "flaps" you're asking about are the labia minora or inner lips between the labia majora or outer lips of your vagina. These inner lips begin at the top as the hood over your clitoris and extend downward on each side of the vaginal opening. Usually the inner lips are only visable when your legs are seperated but sometimes they are larger and cannot be covered by the outer lips to form the normal neat little slit in the middle as you say. Except for your concern about the appearance of your more prominent labia minora, it is not in any way harmful but this can be corrected by a simple surgical procedure called Labiaplasty to reduce the size and visibility. Guys call this "trimming the mud flaps".... :~) Good luck.
