I'm looking at replacement parts for both cars and they seem to have different models of transmissions.

They won't swap over. The '94 Civic has a 1.5L D-Series engine while the accord most likely has a 2.2L F-Series engine or bigger. The holes wouldn't line up because the Civic transmission would be too small for the Accord engine. Even if they did fit they wouldn't be "plug and play". There would have to be some rewiring done.
