The button sewn on the bottom of many mens dress shirts is a spare button, provided in case a button falls off. It is sometimes sewn with a different color thread, depending upon the manufacturer.

Some shirt manufacturers use a different quality (thickness) thread and/or stitch on the bottom button because it's an extra button - meant to replace a regular button if it falls off and gets lost. The different thread/stitching factor for the extra button can mean a different color thread.
