How do I stop Malak from using the captives?

You kill them before attacking Malak. Drain, Lightning, and Saber Throw are your best bets, with Drain being preferable as it will heal any damage Malak may have inflicted while you're running around. Do note, however, that each captive may only be used once, so you could keep attacking Malak until he can no longer heal himself. The latter is obviously not the best way to go about it, but it works nonetheless. By the way, killing the captives will not affect your alignment in any way.

Use saber throw to free them if you're light side, or use drain or lightning if you're dark. Drain will heal all of your health, so I suggest running away form malak all around the level, stopping to hurt him every few seconds.
