They do it to sniff out danger. When they twitch their nose it opens it up more and allows more 'scent' particles to get inside their nose.

Rabbits twitch there noses for a lot of different reasons. One is to breathe better, When they twitch there nose more air can be inhaled. Also another reason is when they are hot. Since rabbits can just sweat threw there foot pads, when they twitch there nose hot air comes out making them cooler, however when they do this they must increase their breathing. Another reason is to smell the things around them better. One last reason is to get rid of stress, fear and also when their whiskers are tickled they must twitch to get rid of the tickle.
