It is impossible to flag something that has been deleted. It must have been done before it was deleted or rejected

I've seen this happen on questions that were asked before. Those duplicates were actually downrated with some actually receiving negative points. On answers however, I have not seen any answers that were downrated yet. The reason why you would see more questions downrated in this specific case is that every user can see the question in the categories page. Of course, not every user is going to go through every answer that is presented in the question.

I actually don't know why would they actually do this. Sometimes, it's perhaps that the answer does not answer the question, or it could be rather something else that I may not be aware of. I wouldn't downrate for that. I would rather collect those free points instead.

This has happened to me. It is the correct thing to do, putting Please Flag on the Duoplicate. Some people just do not know etiquette and think you are saying that their question is a duplicate and should be flagged. If that is the case you can always get it put right by explaining in feedback Rich will sort it out.

The question was just downrated again, with a -5 this time, and the little error flag read that the question was 'not helpful'. Is that true? Or is someone just trying to get attention? Their DR's don't actually take any points away so why do they even bother?
