Nope, the CO2 is a gas unto itself. It comes in at around .039 % by volume. If you're wondering why your math isn't adding up now, it because the figures you've quoted are approximates. Also, the actual composition changes in a given location due to many influences, altitude above sea level for instance.

I don't think so. I think it is just the oxygen existing freely in the atmosphere.

No, when we say that the atmosphere is 21% oxygen, we are just talking about O2. We are not talking about O3 (ozone), CO2, CO, or any other gaseous compounds of oxygen.
