Yes, you can be searched. The customs officials will ask you things like, do you have any fruit? Meat? I think it's to prevent diseases from coming into the country. We got some lunch meat confiscated one time.

Border Patrol and Customs always have the option to search every inch of a car or do a less invasive search with dogs, mirrors, electronic devices. Certainly any luggage contained within a car could be searched thoroughly.

I used to drive from Mexico into El Paso a lot, My car was searched maybe 3 times out of 100. It is probably a bit worse now, but it is random.
