did you swap the flywheel and pilot bearing? probibly not.

If you put the engine in and everything bolted up properly, then the problem is NOT the engine. I can't imagine that the clutch would bolt up to the auto. trans flex plate, so I'll assume that you transferred the manual trans. flywheel properly. I am forced to conclude that something in the clutch system has malfunctioned. There's a variety of reasons that this could occur (worn/contaminated clutch disc, bad pressure plate, improperly bled hydraulics, bent/corroded trans. input shaft, etc.), but I think it has NOTHING to do with the engine.
