You could try a different AV software. You could use a different operating system. You could block off the entrance method of the trojan.

Check in your computer's registry by going to Start Menu > Run; and type in "regedit" (without the quotes). Open up this path in the registry editor HKEY_LOCAL_MACHINE/Software/Microsoft/Windows/CurrentVersion/RUN. Now look for an entry that contains the name of the file that the trojan was in. Delete ONLY that entry, and nothing else. This will prevent the virus from starting up when Windows starts. Restart your computer and delete the infected file (which should NOT be running now that you've deleted it's registry entry).

Disable System Restore before attempting manual removal of any infection. Most new infections are quite crafty and makes use of Windows' foibles to resurrect themselves. Switching to another antivirus product will not fix your problem. Also, be sure to Google the specific infection you have and see if exact removal instructions exist for it.
