Firstly I doubt that the HGP is still limited to one individual. I understand that the Celera group produced the Craig Venter genome around ten years ago but there were other groups working on other genomes before that. ASo there were probably two different ones, maybe more to start with. In addition, partial genomes or long sequences are available for thousands of different people. For any region of interest there might be three, sixteen or 150 different sequences to compare, and even if there are not, it does not take very long to obtain a few dozen different ones for comparison's sake.
