Why is it that sometimes we pronounce "the" as "thee," while other times we pronounce it as "thuh?" The same goes for "a"-- sometimes we pronounce it "ay," and sometimes we pronounce it "uh."

I think the rule is that it's thee before a vowel, thuh before a consonant. Not sure about 'a'.

Because of the context. Thuh is usually spoken before words that begin with a consonant, thee before a word that begins with a vowel. a is a bit different, but the basic rule of context applies.
