From what I have read in the most recent mangas, Naruto has shown to have be stronger with all of his toad sage and kyuubi abilities. Sasuke does have the mangekyo eyes, the same ones that Madara used to tame the 9 tailed fox back in the day. Plus, he can use all of his lightning moves against naruto's senjutsu (nature chakra) moves. Hard 2 say, really.

Sasuke is more skilled and he has the mangekyou sharingan. But Naruto has an endless supply of chakra, and he has also completed sage mode. It really is undecided.
