One of two things. The program is no longer available from the shortcut , that is, the target no longer exists. To find out, right click on the shortcut, select properties and note the target path. Navigate there using windows explorer (my computer). If it's there it may be that the short cut has lost it's value in the registry. To fix, try looking in that program's folder to find the .exe that normally starts it. It will be an icon similar to the one you lost on the desktop. Right click that and select create desktop shortcut and give it a try. If that fails, it's likely that the program needs re installing. One thing I'd suggest is to download and run a free registry checker from CNET downloads. You might have some issues in your registry to have all these programs and short cuts not working. Sounds like you may have done some bad un installing.

Vista? I have the same problem, all I get is the little white box with an "e" (for explorer). I run two XP machines at my shop and both of them have the proper logo's on the icons, yet my laptop runs Vista and which wont display them (just the "e"). Nothing in the Windows on-line help discusses this.
