One of my best friends is still friends with someone I hate. Do I shrug it off, or say something?

you cant choose your best friends friends. just because you dont like someone doesnt mean your best friend has to dislike hem. it can be awkward but if your best friends nothing will change that

You will probably lose a friend if you try to tell them who they can speak to. It is up to the individual who they choose to have as friends I am afraid we cannot decide for others

i would tell your friend that you don't like their friend but don't tell them that they can't see or talk to their friend, your not the boss of them.
