I would bet that only the panoramic scenes of the city of Seattle are used on GA. The rest will be done in studio or outdoors LA. The scenes of the ferry boats crossing are in Seattle.

During the intro, the view they show is looking west over Lake Union and we are supposed to think there is a Hospital there (there isn't). Then you also have the cliche shots around the city (have to get the Space Needle in the shot and that is taken from upper Queen Anne hill), and of course the shot of downtown water front that is taken from a boat. That's about as Seattle as the show gets.
