I'd bet it was an attempt to make an older phrase, "Good God" not seem blasphemous yet, at the same time, making it meaningless by itself. Like folks who say "Sheesh!" instead of "Jesus!", etc.

Referring to Gogeta: I think it means he's amazed for saying "Good grief" so many times without getting his face kicked in.
