Nobody knows for sure, but the best 2 theories are: 1) it was taken to Egypt by Jewish refugees shortly before the final siege of Jerusalem by Babylon. It was maintained by a Jewish sect there for centuries, and then was taken to Ethiopia, and its remains are still in a church there. 2) it was hidden in a secret passage deep under the Temple Mount. see http://www.greatdreams.com/ark2.htm
