Batman has fought a mind-controlled Superman so many times that its hardly worth mentioning. Either the JLU, JSA, or Batman bring him down with Kryptonite, or they bring down the mindcontrol. Check out the Hush Batman storyarc (Jeph Loeb and Jim Lee) for a recent battle between Batman and Superman. In Frank Miller's Dark Knight Returns (non-canon, but a brilliant book), Batman fights and beats Superman with the aide of a suit powered by Gotham city's energy grid and sytnhesised Kryptonite gas. In Dark Knight Strikes Back (the inferior sequel, not worth reading), Batman again fights and beats Superman with the help of the Green Arrow, the Flash and the Atom and Kryptonite gauntlets. Lex Luthor: Man of Steel also features a Batman/Superman battle, in which Batman has his ass served to him by Superman.
