The short answer is, the Martian weakness to fire is a psychological weakness--a Martian sees and fears fire, freaks out on a deep mental level, and then can't use his powers.

The result being that by the time Martian Manhunter realizes there's fire, he's already lost the power to go intangible. Fire works on Martians like Kryptonite works on Superman--it doesn't just hurt him, it also shuts down his powers. So Martian Manhunter can't just go intangible to avoid fire, anymore than Superman can just blow up the kryptonite with his heat vision before whoever is holding it walks across the room towards him.

The long answer is complicated, and gets into a lot of recent JLA continuity that I don't much like and would rather ignore if I could.

At least fire also works against the Hyperclan--one of Batman's finest moments, in JLA #4 by Grant Morrison. He strikes a match, lights a ring of gasoline, and beats the crap out of three White Martians who are all as powerful as J'onn. Heh heh.
