Not sure what you mean by "pitcher appeals", but the rule is if the run scores before the out is called it counts. This is in most leagues.

Wait...so you're asking, if the batter misses first and gets tagged out but the man on 2nd goes home before the tag is applied (and the official ruling comes in from the appeal), does that run count? If that's what you're asking, then no, the run wouldn't count because with two outs, the batter needs to reach 1st base safely for any runs to count. (Unless I'm missing some rule dealing with appeals.)
