I'm running a website that I develop locally on a Windows machine. What programs will replicate/sychronize only the updated files to a Linux server through Secure FTP?

You don't say which program you use to develop your website. Some (most?) programs have an automatic publish to the web feature which can be configured to ftp to your web server only the pages which have been updated, eg NetObjects Fusion, Dreamweaver, even Netscape Composer. Otherwise, using an ftp program, it's fairly straightforward to sort your local folder by date and select only the recently updated pages to be ftp'd to your site.
