It was Marsellus's soul. It is said that the devil takes your soul out from the back of your neck. You see in one scene that Marsellus has a bandaid on the back of his neck. Also, Jules is not shot even though Tim Roth's character shoots at him point blank. This is because Jules is trying to get the soul back so God protects him. Everyone who has a bad intention for the case dies.

No one really knows, but the most common view was that it was Marcellus Wallace's soul, partly due to fact that he has a plaster on the back of his neck, and according to some religion or other, the soul escapes through the back of the neck, it also glows a lot more than money/gold would. I like this theory, but sometimes think it is more likely to be a particularly attractive light fixture.
