Some do of course but in stores it is the same as saying "What do you want", it sounds nice but means very little in the commercial sector

They are just being polite. I myself have never said such a thing, but have included it on emails. I do mean it when I say it to others online.

No, they are just being paid money to say that. I rarely hear someone say "Have a nice day" except in a retail setting, when a transaction is completed.

Nope. especially if they're people in checkout stands of grocery stores. I doubt they sincerely care whether you are going to have an enjoyable day.

A lot of times they are, as Zack said, just being polite which is hard enough to come by anymore so at least they are doing that. I rarely use the exact phrase either, because it has come to be viewed as a shallow one. I say something different for whatever the circumstance so that the other person knows that I really mean it.

It's cliche but there is always a certain amount of sincerity to it.
