Basically because it hurts his ears, he has super-hearing so it is amplified even more.
Why do they hurt you? Sonic waves of sufficient amplitude damages the sensitive eardrum and it's connecting bones, sonic attacks damage in addition to the concussive effect of the driven air molecules (remember that sonics waves are physically manifested as the compression and rarefaction of a medium) as they hit the body. Pump up the amplitue enough and you can hurt Superman (and any other thing around him).
Well, he DOES have super-sensitive hearing -- in the "Kingdom Come" miniseries, he's described as being able to "hear clouds scrape together" or "hear a cell divide"...
