Sounds to me as if kitty was trained to the litter box.
Cats do develop hygiene preferences and stick to them more so than an obsessive compulsive person.
For the cat a litter box may actually make it feel more at home - you call it a stray, obviously at one time it wasn't and a litter box can be the true marker of "home" for cats.
What you might have to do is get a litter box, put it near the door and when ever you catch kitty getting ready to use it open the door and give kitty a gentle nudge in the right direction.
Between that and watching Cat 1 he will most likely figure out the door habit.
Also since he is new to your house, a vet visit is a MUST - especially if you are letting them in and out. There are more cat diseases then you can shake a stick at. Since you do not know this cat's history then it is best to get it shot and checked and up to date on all that. And maybe even fixed.
Toms are worse than the females when it comes to procreation, one Tom can knock up many, many females. Then I (or somebody else in a rural area) ends up with more "feral" cats to deal with.

My 1 yr. puppy lifts his leg on everything in the back yard. How can I get him to stop ? He's not nutered,does this make a diffference ?

You're reading A stray cat came 2 live w/ us a month ago.Recently we started letting him in.Yesterday he used a puzzle box as a litter box. My other cat goes to the door to go out when he needs to go to the bathroom.How do I teach the stray to do the same thing?
