Depends on the bevel of the cutting edge. Take a knife and look closely at the cutting edge - knives are usually files and sharpened thinly and gradually tapering off to the edge. Scissors are thicker and usually have a short angle cutting edge. If the sharpener is preset for thin blades then yes you will mess up the scissors. If it set to sharpen at different angles then you need to find the angle of your sharpened end and sharpen at the same angle.
