It's a combination of "Is the Pope Catholic?" and "Does a bear sh*t in the woods?" Both are statements that something is really obvious. For instance, someone might say "Is Dick Cheney secretive?" And someone else might answer "Is the Pope Catholic?" What Joey was talking about was "Does the Pope sh*t in the woods?" which is an absurd combo of the two original statements that makes no sense but means the same thing.
