orthotics may help. as well there is evidence to support barefoot run training will help too.

do you have proper arch support for your feet? if you dont that is probably whats going on. i would recommend getting supperfeet ($30) and have them in your shoes. it will feel a bit uncomfortable at first, but thats how its supposed to feel like when you are trying them for the first time. once you adjust to the proper support you should be fine or your running shoes already have proper arch support which could be new for you and usually when you have proper support for the first time it feels uncomfortable and hurts sometimes. after a little while you should adjust to it but dont be running until you do.

Most likley your pronation is not corrected for. You are either under-pronating or over-pronating. Go to a specialty running shoe store and get some good running shoes. You can also ask for orthotic inserts if needed. If that doesnt help, see a podiatrist to get custom inserts. It hurts because you're running. To stop the pain, you can stop running.

All of the answers so far have good advice. Being overweight can also cause your arches to hurt when you run. You might try instead to power walk. If you really get into it and walk briskly, you can get a pretty good cardio work out without as much foot pain.
