Friday Harbor is located at (48.535260, -123.031055).

According to the United States Census Bureau, the town has a total area of 3.7 km sq (1.4 square miles). 3.5 km sq (1.4 mi sq) of it is land and 0.2 km sq (0.1 mi sq) of it (4.93%) is water.
