The definition that I know is that a ship is capable of crossing an ocean. A boat is a vessel that is not typically capable of crossing an ocean.
Submarines traditionally are called boats because initially they were carried on ships for transit across an ocean.
Boat is called a ship when it is required to have a lifeboat, instead of just life jackets.
I don't think there is a definite size where one becomes the other, but a submarine is always a boat, no matter what size it is.
