First off, it was done to establish him as the principle character. That why all the specials are titled as "[Catchy title], Charlie Brown". Secondly, Charlie is often shorthand for Charles, which could be attributed to the fact that Peanuts creator, Charles M. Shulz based the title character on himself. Third, not everyone called Charlie Brown by his full name. Peppermint Patty called him "Chuck" and Marcie Johnson called him "Charles". Both of these were--of course--affectionate nicknames, as both girls were crushing on Charlie Brown, even if he himself was oblivious to it.

I think its because some names just seem to flow - I have one of those names. Everyone at work calls me by my full name. I've noticed it, as well as other people and we have even had discussions about it. Most people agree that its just one of those names that rolls off the tongue.
