Paranoia Agent is a good choice, if you haven't seen it yet. It's done by Satoshi Kon (director of Perfect Blue, Millenium Actress and Tokyo Godfathers) and it's a really excellent series. The basic plot follows a series of assaults by a (child? monster? phantom?) skater called Lil' Slugger who attacks a series of people with a baseball bat. A large and disparate cast of characters are loosely connected by these attacks while a pair of detectives attempts to track down the assailant. It sounds fairly humdrum but there's a lot of symbolism and social commentary involved and the mood of the entire series is oppressive and creepy.

I haven't finished it yet myself, but Texhnolyze, from the makers of Lain, may be another good selection for you.

There are some old-school anime like Vampire Princess Miyu that you may enjoy, as well.

I would also highly recommend a series called Monster, but unfortunately it isn't legally available in the US at this moment. Mushishi is another good choice but I don't think it's here yet either.
