Some religions and churches (Catholicism, most famously) consider marriage a sacrament--that is, something sacred to God. Therefore, where marriage is a sacrament of the church, in order to be done properly, it must be done by an official of the church in order to maintain its holiness. Since JPs are secular authorities, marriages they officiate are not proper sacraments, and therefore, not real marriages.

Other churches may agree that the marriage is sacred, but still recognize JP marriages. Most Protestant denominations prefer, but do not require a church ceremony. A few hold that the vow is sacred, not the wedding, and don't much care who officiates.
