The worms tent to enter right where the stem is attached making it really hard to detect this is my best guess as my grandmother had the same problem with her cherry tree a while back best thing to do is find a earth freindly insect repellent.

It is difficult to do this organically. The easist would be to spray with a dorment oil spray before the blossems open and then with a generaly orchard insectiside after blossom drop. Then every two weeks. For organic, the oil is fine depending on the kind. There are insect traps like sticky balls that will catch the fly before it can lay its eggs. There are some organic sprays. Call your local extension agriculture service for advice on local pests. Once you have the fly in your yard you have to get rid of all the fruit as soon as it is ripe or else the insect will get in your soil where it overwinters and then emerges the next spring to repeat the cycle.
