Since the batter was thrown out at third, I assume he was advancing attempting to stretch a double into a triple or on an error or throw. If that is the case, then any runs score if the other runner(s) crossed the plate prior to the batter/runner's out at third base. This is a time play.

Little League uses the Official Baseball Rules (OBR) with some modifications, amendments, and changes. This rule is the same in pro play and Little League. Here is the rule that covers when a run scores or does not score on a play when the third out is recorded (the rule is basically the same under all rule codes - OBR, NCAA, NFHS). Note the exceptions listed at the end of the rule.

    4.09 HOW A TEAM SCORES.
    (a) One run shall be scored each time a runner legally advances to and touches first, second, third and home base before three men are put out to end the inning. EXCEPTION: A run is not scored if the runner advances to home base during a play in which the third out is made (1) by the batter-runner before he touches first base; (2) by any runner being forced out; or (3) by a preceding runner who is declared out because he failed to touch one of the bases.

Depends on a couple of things. If there were two outs and the runner was not forced to third it becomes a timing play, and it would depend on if the runner touched the plate before or after the other runner was put out. If he was forced to third and there were two outs, no run would score. If there were less than two outs, the run would score.

How many outs do they already have?

If the out was the third one than no RBIs count if it were the first or second out than yes the count.
