For my MSc project I need to create some prototypes of maths software for kids. My supervisor suggested using Flash. However, I have looked on the Adobe site and am confused as to whether I need Flash, Flex or Air. Any suggestions?

I would suggest you to use Flash. You can do lot of things using Flash and Action Script.
